I just realised that I hadn't indicated what I found... Alex is right - only the tunnel interface needs the MTU changed. I'm not sure what was going on when I first tried this, but I reset eth0 and all is fine.

Is there a firewall blocking icmp (fragmentation needed, which is needed by pmtu) on he.net?

No.  However, remember that ICMPv6 uses a different protocol code than IPv4 ICMP.
